I just got a new nunchuck battery and the end connector is too big :( I have my old battery that has the right connector but do not know what tool or how I would change them out if I can. any help would be most appreciated.

Go to a hobby shop and get enough Dean's Ultra Plugs to change everything.
but what tool would i use, I could take the one from my old batt if I knew what tool(never done this b-4) or is it like ethernet cables, once crimped SOL

just go pick up an extra female mini tamiya plug at RC Country. it's right where you're at - csus.
look down the plug, there are 2 tabs on the sides of the metal pin, push those in with a needle or tiny screwdriver... after that you can just pull out the pin from the plastic, cover it with tape (so you dotn short it) and do the same thing with the other side, then one at a time bend the side pins out, and plug it in the bottom of the new plastic mini tamaya.

how do I remove a male plug(is their a trick) I cant get even the smallest allen wrench to push the side pins in... :(
