I don't know why but I shoot my M4 with the sights the same way I do with the aimpoint on my APS2 but I still always miss, suggestions?haha.

hm...they always go a little bit lower and I try to adjust but it just makes it worser, I know I should be pointing the iron sight a little bit higher then where I am trying to aim because the barrel is located under the sight but how much higher should I point the sight?

The barrel is 2 inches lower...at 100ft it does make much of a difference.

With airsoft the sights really don't matter when it comes to elevation. Hop up is your elevation. You manage that by tuning it for the correct bb weight.
